Possibly the bedding more likely. What kind of bedding do you use?
Hello! Everyday when I hold my hedgehog there is some point where one eye starts burning, my nose gets runny and where I hold the hedgehog in my hand it burns (not pokes, I am pretty immune to the quills) but really burns. I searched on the internet and did not find the answer to my question: Am I allergic to my Hedgehog?
Possibly the bedding more likely. What kind of bedding do you use?

I use Aspen wood, actually that may be true... When ever I handle it I get runny nose and my asthma starts acting up, I thought it might have just been dust..
then maybe it's the bedding.
How about changing to liners.

I just had the same thought when my hands reacted to an allergy. I don't know what kind of wood shavings I used so I changed it to what I use for my hamsters. My hand didn't react for 2-3 days then later it become itchy again. I only realized that this happens everytime I ball my hedgie on my hand. Meaning, I wasn't allergy to the bedding but I was allergy to my hedgies quills when it pokes me hand for a long period of time. I even had mild-Anaphylaxis (I don't know if there's the mid-severe level of Anaphylaxis but I'm sure I wasn't admitted to the hospital).
But in your case, according to the details you gave. I guess that's on the bedding.^^

Your eye's and nose would react like that to something air born unless you were rubbing your hedgie on your eye... it's more likely the wood chips or possibly a reaction to urine or to some thing your hedgie anointed with... You might try giving your hedgie a foot bath and running some water over his quills and see if that helps your situation.
Also I'm a fan of fleece liners as well for your hedgies health and your own.
If it is the wood that is bothering you, you can also try some of the paper based beddings
